The deployed EARs share only single jar (this is third party jar that
contains pass-through classes to C++ code using JNI) .
In case of WAS the administrator console allows for administrating shared
libraries and assigning them to the designated EARs.

Can you deploy those two applications in a way so that only the specific
JAR that needs to be shared is actually shared? I don't know enough about
WebSphere to give you the specifics, but in Tomcat for instance there is a
directory named "shared" where you can put the JAR files you want to be
shared between web applications.
