These warnings are from sloppy packages that installed automake macros. They're annoying, but harmless (complain to the package maintainers).

This is the real problem. It seems that your autoconf installation is broken. It's trying to invoke some perl method that is not being found. I've seen this happen when you install an autoconf RPM that was setup with a different version of perl than you have installed.
