Also, in the case of Atlas, could you just have your interface run the atlas
setup script?

That would involve some user input, unless there is a way to pass that
script a text file with the answers it needs (which might be easier to
collect from your interface?).

Are you planning on the interface being text menu based or a gui?  Just
curious.
