Tadaaaaaaa, here you go (it is not alltogether THAT good but you can use it)
put the CommandLine.class file at the root of your distrib (ie in the same folder as org) and you will be able to call the command : java CommandLine -i input.swc -o outputfile -m amode where amode is : - "intrinsic" for the intrinsic package - "xml" for the xml exclusion file - "mtasc" for the mtasc exclusion file if not provided the mode by default is intrinsic that is the best I can do on a saturday morning at my parents' :p I will add the CommandLine files to the repository on monday.
