I created a text file with 

any,server1
any,server2
any,server3
192.168.1.5,server4
192.168.1.6,server6
etc.

then use sudo /var/ossec/bin/manage_agents -f filename.txt

To add 1000 servers, it took about an hour and a half to generate all the 
keys. 

I then used 

sudo /var/ossec/bin/manage_agents -e 001
sudo /var/ossec/bin/manage_agents -e 002
sudo /var/ossec/bin/manage_agents -e 003

to extract all the keys while logging from putty. Use your favorite text 
editor to clean it up and you have what you are looking for.
