You should be able to configure the Proxy in the client.
I'm hitting some issues that when there is no proxy, do not exist.
Namely
Unable to determinate the OC server version
Unable to select a OC folder different from /
Also the main interface also says that is connecting to OC server, but
sync does work, so it seems that are functions that overide the proxy
settings defined on the owncloud client.
Note that it needs some special configuration of the proxy to support
WebDAV
traffic completely. Yet that is required for the client to run.

Hummm, as I roam a lot between customers, and each has it's own
proxy/firewall, this might be an issue for using the client..
I'll get a network trace to see what's going on.
