The problem with using custom placeholders is you will get errors if your page layouts implement placeholders which the out-of-the-box Master Pages do not, so by creating your own custom placeholders in page layouts these page layouts will only ever work with your custom Master Page that also implements the same placeholders. This may not be a big issue for you, as long as you only ever make use of your custom Master Pages containing the necessary custom placeholders, whenever you use these custom placeholders in Page Layouts.
