I have written a console application to do exactly what you describe in a 2007 
environment before, it relinked each of the forms in the library to the correct 
address.

Something else you could try is to do an export of the list, and then import it 
again. I didn't know this until a few weeks ago, but I exported a site using 
STSADM and imported it to another site, and all the InfoPath references 
updated, including all the data connections inside the form, I was well 
impressed as I was not expecting it to be that simple (I have traditionally 
re-published the form to another server).

I migrated WSS2..0 application from one farm to another.

This has more than 6000 infopath forms,

I opened the infopath forms the reference is to the old server,,

Later I have to upgrade it to 2010 and guess this problem will still be there 
as we are doing database attach.

To fix this creating some application to open each form and update the URL to 
the new server name, will be the way to go.
