Hello Samuel, I think that the features and bundles publisher does not take into account the site.xml, but the update site publisher does. As it takes arguments similar to the features and bundles publisher, you can give it a try. The other way is to run the category publisher after publishing the features and bundles with a proper category.xml, pointing to the already created metadata repository.

But when the new features are built, the content.xml and artifacts.xml only contains the newly built features. And the manual merge of the files with the old one is next to impossible.
