I would tend toward the beefier box simply because you are running a database.  
MYSQL is light years ahead of MSSQL but still needs some UMPH.  However you 
could probably safely run 8GB of ram.

We are running 8K endpoints on 1 quad core 2.6Ghz w/ 8GB of ram without any 
performance issues.
