In short, this is a known problem.
The cause is that when you install an update, HotSync first deletes the
currently installed version of the app, and then installs the new one. This
used to work fine because the Launcher was stupid and only noticed that
databases have been added/removed when you run it. This is one of the reasons
it was so slow. Now, the Launcher's database is updated dynamically as apps are
added and removed... unforunately, this means that the record is removed (and
the category is lost) when the app is deleted. Then, when the new one is
installed, it goes into the default category (either 'unfiled' or whatever's in
your 'taic'). Hopefully we'll be able to fix this for the next time 'round.
