There is an internal filter that takes a vtkTable and runs the FFT on all the columns of the table. There is also a filter that takes a vtkImage and runs the FFT. They are not exposed in the GUI, but it is pretty easy to do so if it helps.
Incidentally, I'm pretty sure that the Ensight Gold format supports fields that change over time.
