You could try the Append Attributes filter instead of the programmable filter if the geometry is the same for both/all inputs into the Append Attributes filter. To use the Append Attributes filter just select the filters in the Pipeline Browser that you want to compare.
Note that for 5.4.1 and earlier you'll need to use something like the Calculator filter to rename the arrays while for the 5.5 release candidate it will do automatic renaming for you.
