Steve,

I'd think you'd have an easier time if you used the Explorer context menu 
interface, rather than futzing with drag and drop.

In Windows Explorer, right click on the folder you want to convert. Wait for 
the conversion utility's dialogue to open. The source will already be filled 
in with the folder on which you right clicked. If you just go ahead and 
press F8, the output files will be placed in the source folder, along with 
the source files. But, if you tab through the dialogue, you will find a 
check box to check, to specify a different output folder.

This is how I do it, all the time, and I can't imagine anything easier.
