Well, I figured out what was messing with the file/folder ordering and also overwriting the desktop preferences at login time. The culprit was the option '--profile LXDE'. When invoking only '@pcmanfm --desktop' in lxsession/LXDE/autostart then (almost) all works well. It even creates a proper ~/.config/pcmanfm/LXDE folder, which keeps its settings from one session to the next. The downside is that the desktop icons file (desktop-items-0.conf) is created inside ~/.config/pcmanfm/default. A seemingly deprecated ~/.config/pcmanfm/lxde.conf was created too but it didn't serve for nothing (while with '--profile LXDE' its configuration messed up the pcmanfm.conf file).
So basically it seems an issue with the proper location of configuration files. The icons on the desktop still show in that undefined order so the '--desktop' option may need to be looked at in this respect too (I don't recall if this behaviour occurs with pcmanfm 0.9.7; may check later). I didn't try other '--profile PROFILE' runs to see if they would work fine and show that the trouble is generated by lxsession. Still an issue (maybe minor) are the translations of some strings not being applied, as mentioned in the earlier posts.
