I believe that the recommendation is to put the two hard drives on the
first controller and the DVD and zip on the second.  At least this was
the information that I received when I purchased an ATA100 controller
for my last machine.  In that one, my first controler had gone out so I
disabled it in the bios, ran the two cds on the second controller and
the two ATA drives on the ATA controller.  It would be the same with an
onboard controller, matching the hard drives with each other.
