CD-ROMs are slower than hard drives. Given the fact that the speed of a
(computer) bus is determined by the speed of the slowest element that is
attached there, you should put the new drive as a slave.

Check out the speed of the new disk. Normally, it should be 7200rpm (or
more). If the old disk can reach only 5400rpm, then the new disk will work
at 5400rpm too.

[ There are some cases when connecting a hard disk to the secondary
  controller (where usually the CD-ROM resides) is the only solution but
  this is not the case. ]
