I ended up installing a 32 bit debian on a new virtual box and the compilation worked perfectly, without altering the makefile or anything else.
So this was probably the most straightforward way :)

I installed gcc-multilib and g++-multilib because some system libraries were missing. I also added cflags += -m32 in my makefile, and set the PDINCLUDEDIR var to /usr/include/pd
(I installed pd using apt-get)
Is there a more straightforward way to achieve this using pd-lib-builder ?
I couldn't find a clear information in the docs / issues ...
