i don't know the path to your pd sources ;) but i unpacked my pd-source from http://downloads.sourceforge.net/pure-data/pd-0.42-5.src.tar.gz
to /home/olsen/pd/pd-0.42-5
so my configure looks like this:
./configure --with-libv4l2 --with-pd=/home/olsen/pd/pd-0.42-5
