Hi Alex. I manage to compile properly Vanilla on OS X using Dan autotools update. So, I suggest you to give a try with it. Follow the Dan command:
git clone https://github.com/pure-data/pure-data.git -b autotools_updates > cd pure-data > ./configure > make > make app With ./configure --help you get more option.
