If the content does not change, just the distiller settings do, then you can use Document > Replace Pages (Acrobat 5) or Document > Pages > Replace (Acrobat 6). This will allow you to replace the underlying content with the content generated using the different Distiller settings but will maintain the links and bookmarks of the original document.
