Adobe's PDFMaker runs on Word files, sees what is there, and puts the clickability in to the PDF. As a user, all you have to say is what you want included. So TOCs, hyperlinks, will all get carried over. And just a note on terminology: the equivalent sort of thing (not quite the same functios) to a bookmark in PDF is a 'named destination'.
