Certainly, one can 'save as' PDF from Illustrator and the PDF file will contain the layers in Illustrator format within the PDF - but you need Illustrator to view them. And I do not believe (as in, I am not sure) there is any support to extract or display these layers in the Adobe Acrobat SDK (Software Developer Kit) so ISV's (Independent Software Vendors) could develop a way to view or modify Illustrator layers while in Acrobat.
