Are you creating a Mac OS CD or an ISO CD? HFS or HFS+?
When I put the CD into the Mac OS 9.x environment the pdfs appear but I am unable to open them by double clicking them.
Do they have the correct icons?

No, it does NOT relate to the resource fork since PDF files don't have a resource fork. It may, however, relate to lack of Finder info on the files - but we need more info to answer...
