Retaining the same directory structure on your CD as the files were organized and  
linked on your hard drive should keep them properly relational so the links work when 
the folders and files are transferred to the CD. For running Adobe Reader directly off 
the CD so you don't have to worry what the end-user has on their computer  check out 
http://www.autorun-autoplay-tools.com/gst-acropdf-launch2.htm  Their solution makes  
autostart and running of Reader from the CD very easy.
