Ether try Seps2Comp - an older PlugIn from intense (now creo) or have a look at the tools from ac&c hsh (www.puzzleflow.com). They have a great pdf-merger tool. but be aware of the complexity of this issue. Text and Vector objects might have been trapped already so they can not really get merged - they get put on top of each other with overprint settings applied.
