This is not a problem with your software. Perfect automated conversions for 99% of pages are still years away. Having said that, you can dramatically improve your results by... ++ Ensuring your scans are at LEAST 300 dpi. If your document includes small (<9 point text), then 600 dpi is strongly preferred. ++ Ensure that your settings for contrast and brightness are such that the characters on the page are neither too faint or too "bold" for the OCR to get a good grip. ++ Ensuring that the scanned page is as clean of specks, edge-artifacts, crud and other blemishes BEFORE OCR. ++ Ensuring minimal skew in the scanned image All of these things take time and effort. However, they all substantially reduce the time and effort spent in dealing with bad OCR results... and that benefit persists for the life of the document.
