I've had this problem every time I need to make separations (for printers who only have Quark and no InDesign). I'm new to separations now that I don't use PageMaker any more (all printers have PageMaker).
Having finished a document I go to File > Print > Adobe PDF (rather than one of my printers). In one of the dialogue boxes associated with Adobe PDF I choose Separations (rather than Composite CMYK). I check the Ink Manager to make sure it includes all 4 inks.
The resulting file seems to go via my colour PS laser printer (which leaps up and down in the Dock) and then Acrobat (which also bounces) before becoming a file deposited on my desktop. The log file is deposited next to it saying "(Warning: Job contains content that cannot be separated with on-host methods. This content appears on the black plate, and knocks out all other plates.)" But I cannot find a problem with any of the plates, let alone something that only appears on the black plate.
