I looked in the batch processes that changing the index. So I think you're stuck 
removing all the indexes manually as Ivan Lee suggested. One suggestion - just click 
the Search icon and select Indexes - saves one click.

If you have some software for setting keystroke combinations you could automate the 
keystrokes to get to the dialog box where you remove the Indexes from the PDF.

Another tip - be sure to Save or Save As each PDF after removing the Indexes before 
testing to be sure they're gone. If you don't they'll still function as though they 
are there.

Now I just hope you don't have hundreds of these to do.

In Acrobat: Choose Edit > Search > Select Indexes to list the currently
available indexes and to add or delete indexes...

In the dialog, click "Info..." to see where the physical index files
live (if you don't know yet that is) and you can delete those index
files.
