There are 2 answers for you.  1st, many of the printers available can
support printing from mixed sized pdf files.  Example:  some pages 8.5x11
and some 11x17 etc.  Many of the Rips and digital printers will
automatically read the change in size and switch to an appropriate tray with
that size of paper.  2nd, many printers have some tray / paper type
controlls.  I do not believe it is necessarily used with PDF however.
Example:  some printers allow you to program exception pages.  This will
allow you to say pages 1-5 come from tray 1 6-20 tray 2 or whatever you
need.  The next option available with some systems is the <<setmedia xxx>>
command where xxx might be blue or white or pink.  Then the paper trays in
the system are defined by the color and wherever the setmedia command is
involked it will switch to the appropriate tray.

I will also tell you that some printers out there will suffer decreases in
print speeds when switching between trays....

I read the archive posts on "Printing Mixed-Sized PDF documents" and the
replies. Is this possible now? The last posting was 1998 with a suggestion
to post in PDF-Dev. I wanted to check here before I go there since it's now
6 years later. 

We have a similar need. . .
I need to take a variety of document types, convert them to PDFs (and some
start out that way), mark each document or specific pages for a specific
paper bin or paper type on the printer and print. In our case, it's not
paper size that's the issue. We need to print on different paper colors,
different paper stock.

Any suggestions? Would MaestroPDF work?
