Like many social services, shelters are a weird mix of public and private charities. Most of the private ones are run by religious groups such as the Salvation Army. While they get government subsidies, those don't cover the cost of running the shelter so they charge a nominal fee.
The city-run shelters are apparently the worst of the worst and I've spoken to some who would rather sleep outside than stay in one of those.
