I think that if files are missing, then lightroom will mark them with a
bang '!'. I've noticed that the latest version of lightroom will mark
parent directories of missing files.
I have learned the painful lesson about only moving files using
lightroom.
I also have my directory tree set up so that it will still be easy to
find files when I switch to a program other than LR.

That sounds like they got moved outside of Lightroom. You can tell
Lightroom to find them. It will ask you to point to where they are and
will change the catalogue accordingly.
