Dear tastingfan,

It is not recommended to save your designs back to 99SE. The reason for this is 
that some information from new features in 2004 (such as solid polygons) cannot 
be saved back into the old format and this information will be lost. This can 
cause your boards to be manufactured incorrectly.

If you can let me know who your manufacturer is, then I will make sure someone 
from Altium will contact them to see if we can resolve this at their end.
