That's fine and normal -- it's what the "modified" directory is for.

That's odd. I don't know what the purpose of the ../all directory is.
I suspect it's not necessary. I know I never used to have such a
directory, and I don't have one now either (though I'm probably not
completely up-to-date).
The one odd directory requirement is for the a_advisory/ directory, and
that's explained in the README somewhere under the metaconfig branch.
