One option might be to rsync to an EBS disk image attached to the EC2 VM and then snapshot it to S3. Multiple snapshots only save the modified blocks, so you could keep some history fairly efficiently. If you're feeling really paranoid, you could run rsync over ssh to an encrypted filesystem. As the snapshot is done at the device level, the snapshot data on S3 would be encrypted.
