How about if you used plain 'diff -u' without any fancy options? Do you get any diff? Now a couple days old. But I did try this a couple weeks ago with the same issue. It will not complete the compile. 5.2 works just fine. The only thing I changed between 5.3 and 5.2 compiles is the prefix into different directories. After It completes I check the /home/php53/bin directory and no php or php-cli file exists. As well as the .so file is not created. I do have php 5.2 compiled as well on the same machine in a different directory (/home/php52) and it will compile just fine. As well until I used --without-pear I also received a pear error.
