I can not reproduce this with latest CVS (HEAD or PHP_4_3 branch) using
this configure line:
./configure --disable-all --disable-cgi
--with-sybase-ct=shared,/www/freetds-0.60
Please try this simple configure line.

after is built the binary, the extension is not loading, this is the
apache error log...
