A modified version of that patch was brought upstream in the fix for bug #52407 and released in 5.3.4. Can you please try building a vanilla PHP tarball? It would also be helpful to get the version of gcc you're running and the bit of config.log including and immediately following the line "checking if gcc supports __sync_bool_compare_and_swap".
