But if you say it's only the autoconf on your system - that might be some other part of autotools. Or libtool itself. In that case, you'd need to run libtoolize and all the autoconf stuff again. Please check that you use a version lower than 2.59. When I do the ./configure it works fine, but when I do the MAKE it keeps on creating new files with the "loT" extension. I rename the file to remove the "T" and it then creates the next file with that same extension.
