I did this with the latest php4 dev CVS snapshot (which also has the same error) but it should work on 4.0.6 also. I believe this problem is a problem with different version of the MySQL API that PHP is using. MySQL just made some changes to their API with the last couple of versions the latest 3.23.39 is what I am running and what I experienced the problem with. Build PHP with --with-mysql but DO NOT specify the path to mysql. By not specifying the path mysql will use its built-in static version of the mysql client lib. There is a warning that doing this this way will not work when using mysql-auth apache module but I use the latest version of mysql-auth and found no problems.
