The proxy files are created in the same directory as the mp4 files. Check
which mp4 files have not been transcoded yet and check if their proxy files
are still being updated.
If it seems stuck, you can right-click them in the Media Library to delete
the proxy or abort the proxy generation, and retry.
File a bug if you need us to look in more detail.

Two files left to import I'm seeing
'Transcoding n assets 89% (about 1 second left).
It has been 1 second left for the last hour or so.
