Sounds like an excellent place for an RFE, on "efficiency of package removal from repository"

If the repository is going to be treated in some ways like a virtual filesystem, it would benefit from being designed with similar optimizations. Effectively, it has "inodes" and "hard links", in the sense of pkg files=inodes, and pkg inclusions being directory entries. So sounds like there would be benefit in some kind of link count. If not an explicit one, then at least a more efficient method of computing the link count.
