pymvpa is a Python module, so it would not appear anywhere in the menu. so I would recommend
sudo apt-get install python-mvpa2 spyder ipython as the initial line to install recent PyMVPA (we have both older python-mvpa and newer python-mvpa2 available), spyder -- nice little Python IDE, and ipython -- most popular "shell" for python. Then you could either start spyder and start composing your script in there, while running it via ipython shell, or just open a terminal and start ipython -- mvpa2 module should be available by then.
