You'll need to add --with python3 to d/rules too, and the overrides
needs to be restored.
I've pushed fixes for this and the other issues raised in:

That fixes a lot of lintian issues, but not:
I: saga source: quilt-patch-missing-description
debian/patches/python_fix.patch
Please fix that by adding DEP3 headers to the patch.
