The ability to move nodes independently of each other. The way things are all
nodes on each side of the root node move in concert with each other. Moving
one node up or down
moves all others on that side of the root node up or down too. This makes it
pretty difficult to arrange nodes.

Hello,
you shouldn't move the nodes around using the small "handle" appearing
when you hover over the node, but you should grab the node itself, move
it around and see how it throws a shadow upon the place it'll land once
you release the mouse button.
If you've already messed up your map, select the culprit nodes and reset
their position using the menu Format -> Reset Position.
Much more documentation available under
http://freemind.sourceforge.net/wiki/index.php/Documentation
I've also updated the FAQ:
http://freemind.sourceforge.net/wiki/index.php/Asked_questions#To_move_a_node_to_the_other_side_of_root_or_re-arrange_nodes
In general, such bugs/wishes obviously related to the program itself
(so-called upstream issues/bugs/requests) are better directed directly
to upstream, i.e. in this case http://freemind.sf.net/
