I've been following this thread and as a cygwin user I can say that the most productive way to work with cygwin is to treat it as a unix/posix system and try to avoid looking at the windows underbelly.
Most times I've seen problems with cygwin ports is when things get confused between the native windows layer and the posix/cygwin one.
