If you want to see what the annotations look like, see:

 http://www.georgetown.edu/faculty/ap85/dl/annotationTest.zip

Currently, annotations can be attached to any word. Use the lookup pane of
the prefs to configure the viewer to let you enter an annotation by tapping
on a word. Or assign the "Annotate" action to something. This lets you
then tap on a word, and annotate it. Once annotated, the word is shown
highlighted, and acts as a hyperlink to the annotation.

The annotations are kept in the metadata. They will eventually be moved out
of there into a separate database, I expect, so future versions will not be
able to read any annotations you create now.
