When I first switched to Plucker, I too had this problem.  I'd been used
to AvantGo where everything is kept in the equivalent of a single
home.html.  Except for the inital bother of taking apart your home.html
and extracting the URIs, a multiple .PDB setup with separate channels like
the Plucker Desktop or JPluck really makes this much easier to deal with.

You'll very quickly get used to using the Library interface instead of
having the front page you're used to.  Also, your hotsyncs will go faster
as you'll only be getting the content for updated channels each time
instead of a copy of all your home.html content.

Recent discussions for the next version of Plucker seemed to indicate that
"external" links between on-palm documents will be supported in the
future. Once that happens, you'll be able to resurrect your home.html
again.
