Funny, I ran into the same issue you have, but mine is limiting the bandwidth usage of certain protocols...

Note: All markings should occur at the postrouting section of the mangle table. you can check if you have set this up correctly by running: watch iptables -L -v -t mangle, and seeing the number of packets rising.
