Are you using Spamassassin 2.5x? If so are you using the built-in
Bayesian Spam Filter? While it does increase Spamassassin's accuracy, it
can be problematic sometimes. While it doesn't eat up much CPU time, it
hogs the I/O and memory sometimes. I think it's during those times when
Spamassassin needs to rebuild it's db for the Bayesian Filtering.

I'm only using Spamassassin on my Linux desktop to filter spam from my
POP3 accounts. When the sudden rebuilding of the db occurs, it seems
that my sytem was freezing, but it's really not. The system is just not
very responsive because of the I/O and the huge memory allocated to
Spamassassin (around 256 mb yata). If you try to move the mouse cursor,
it would take 1 to 2 minutes para mag-move. The system seems to freeze
for about 10 minutes. :( The machine is not badly configured either. My
desktop, where Spamassassin runs is an Athlon Thuderbird 1.2 GHz w/ 256
MB of RAM with a 5400 rpm IDE hard disk. However when I upgraded to Red
Hat 9 + new hard disk (7200 rpm), the system was responsive enough that
I could still do some other tasks.
